The codes keep coming and where do I begin?

This is my first thread and I read a fair amount before posting but still feel a little lost in the sauce. So the mileage just ticked past the warranty and I got an Edge unit installed.....
Enjoying the camera and the monitor, but now it has caused a domino effect and I fear more upgrades are on their way. Popped a P000F code first, so ordered a shim kit. Anytime I press the truck that code comes with others. Popped a crank case code so I ordered a new filter. Getting a lot of fuel supply codes hoping the shim will fix it. I haven't even tried the extreme or race settings yet out of fear of possibly damaging my rig. Now fearing I may need to ditch the stock intake, been reading the forums and can't decide which way to go. (Please insert opinions) I live in NorCal so deletes are pretty much out considering they have been having Red Diesel and Cat check points here and each carries its own $10,000 fine. Although I heard something about a stealth delete kit..... Not sure what that entails. Could use some guidance from someone who has been down this path. Looking for bang for my buck. I don't need insane power or noise just want to get the power and mileage I feel this truck should get. I drive about 50k miles annually and tow a lot so my truck is my second home and primary office. Appreciate any help or advice kicked my way, just curious what should be my priorities on upgrades? Sorry for the lack of brevity.
